First, I can't really understand why you'd want to do this. I can see wanting to do some exploration in the vicinity of each city by car, but you would not want to have a car in any of these three cities since parking would be a nightmare. If you did anything, I'd recommend renting twice, once to drive from Prague to Berlin and once from Berlin to Paris but not to keep the car for the entire trip.
You may not be able to rent a specific kind of car, depending on the company, but AutoEurope may be able to give you a better deal. I can't read Russian, so I'm of no use for this particularly company web site.
Your plan is ridiculous. The cost of returning a car in Paris after you rent in Prague will be astronomical and that assumes that the rental company would allow it (does Runwell even have a Paris office?).
You'll probably get a Skoda. I would not count on a Toyota as I do not see a Toyota listed at all on their site. The class of car means that you choose a car size and you get whatever car is on hand when you show up for your rental.
